I'm totally with you. I wanna mod but there is just a single question left. Let's say that a patch change some of the files and we have a game with a different script and graphics, but with the same engine. Problem is, Pink Hour runs the same engine, so is it possible just to patch Pink Hour??? Because if that's the case most won't patch Kero, but Pink. (And I don't know if that's bad thing or no.)

The patch wouldn't work on Pink Hour due to the fact that it was created using the unmodified Kero Blaster. Due to the way patching works, it will also work with a slightly modified Kero Blaster, as long as the changes are things like the 60fps hack for Cave Story. If you tried to apply the patch to Pink Hour, it would probably appear to work, but Pink Hour would either play like normal or not play at all.
All a patch does is see the differences in the files you create it from, and apply those exact changes to what you apply it to. So even if your mod changes the executable, the patch only contains the changes, not the exe itself.

But does pink hour have all the resources that kero blaster does?

Because it would take more work to add more levels than it would to modify existing ones and people are lazy

Good point. We just need to work on utilities for modding and such. I would have no clue how to do anything at that level though.
