No. It isn't possible, for both legal and technical reasons. However if you can specify what platform you are trying to run CS+ on then maybe we can help you get CS+ working regardless (though it depends on the platform).

*sigh* You are not understanding my question.

What is retroarch running under? Is it Linux, Windows, Mac OSX, PS3, PSP, Vita, Xbox, Xbox 360, Gamecube, Wii, 3DS, Raspberry Pi, OpenPandora, GCW Zero, Android, Blackberry, iOS (iPad/iPhone) or something else entirely?

You can buy normal Cave Story from the eshop for around 10$. It doesn't have any updated graphics and music, but other then that its pretty much identical to Cave Story+.

It is probably possible to run the Linux DRM-free port of CS+ on an emulated Linux environment through it would be unplayable on the 3DS (in terms of speed and resolution). And if you have the Steam version instead then you don't even have that option. The dedicated eShop port is your best bet. Seriously man, it's $10, you can't be that strapped for cash.
