I played through the whole mod! It worked without problems D:
Where did you say it messed up for you? When you first start the game at the Hermit Gunsmith? Or did you mean when you go back later with the Booster?
I made a save copy just after I got the Booster v2.0 in case that's what you meant:

It's the third save. Just backup your profile.dat and switch this one out for it after renaming it.
If you still have problems, you should backup your Cave Story+ data, and if you're using Steam, right click Cave Story+, properties, local files, verify integrity of game cache... Then after it replaces files back to original, use plus porter and follow the steps to Apply Port...
