#020202 tends to sometimes just be invisible in fullscreen

Hmm, no I haven't. I didn't know that could cause problems. Lemme check.
After checking, Fullscreen is only taking up 1/4 of the screen in the top right with the rest of the screen solid grey, but it still does not cause any problems for me.

If that's what it looked like in fullscreen, then you have to do the following:
And different tools could possibly have an effect on transparency, as IIRC, bitmaps sort of have different types based on bits per pixel and different tools might save the file one of those certain "types" by default. Sometimes you might also draw a color that the bitmap "type" doesn't "support", and end up with the wrong color and some corruption when saving.
I however don't know a ton about image formats so I could be totally wrong

Nice choice. Also, using a tad brighter black can help with using black and it not be transparent in-game.

Yeah, in the latest version of the mod the colors are brighter.

So I've checked out the new demo,
the window.rect, orgview, and the EXE that doen't work past the first "memory" are unneeded (the error file was made when I found that out)
I remember it like it was yesterday, the birds were singing, the sky was blue, and the CSTSF was an active place...

not bad for a new modder, I think you should work a bit on the level design a bit, ot many people like platforming with single blocks or enemies that kill you in one hit that are hard to avoid.
