I'm a fan of the second boss in Lyle in Cube Sector (the giant mosquito) just for the sheer creativity of it. It's the only thing I've seen which combines a platformer with a breakout game.

One of my favorites is the final boss from Sonic the hedgehog 3 and Knuckles. He's a giant robot (bigger than the screen, supposedly) and tries to crush you, but fails somehow.
A more recent favorite of mine would have to be the final boss of Jable's adventure. Not a particularly hard boss, but the way you had to defeat him was fun.

The real final boss in CV: Aria of Sorrow is amazing, but I can't really go into any detail about why without spoiling the entire storyline.
Also the final boss in Banjo Tooie on N64 is great, it's full of humor and has tons of phases. That's really how all boss fights should be IMO, drawn out and with multiple phases.

That's like arguing that facing Darth Vader in a video game isn't a boss by saying "HE ISN'T A BOSS HE'S A SITH MASTER" or whatever.
Surprisingly I can't remember the last time I faced a fulfilling boss, seeing as I've played so few level/boss related games in the past few years, minus Cave Story.

Ganondorf/GANON in Ocarina of Time. The music (especially in the GANON sequence of the battle) is just so epic. A pounding, heroic tune with a slight hint of "you're totally fucked".
